chromoMap2 app documentation

Workflow

  1. Choose an editable example or upload a chromosome table and annotation table for each set in Select Data.
  2. Check the loaded tables and their chromosome names, reference assembly, and coordinate conventions.
  3. Choose annotation-only, categorical, or numeric data and a suitable representation in Visualise.
  4. Configure global layout and per-set appearance. Use Additional features for resolution and annotations. Tooltips and the toolbox are always enabled in the app; the API retains an interactivity option.
  5. Click Create chromoMap. Inspect tooltips and exported windows before interpreting results.
  6. Save a browser project or export HTML to preserve data and configuration. Export SVG/PNG for figures.

Input tables and validation

CSV and TSV are supported, with a header row. Chromosomes require name, start, end. Annotations require name,ch_name,ch_start,ch_end; optional data,data1,data2,… encode values, and strand is + or -. Headers are case-sensitive. Coordinates are positive 1-based inclusive integers. Chromosome names must be unique and annotation intervals must be within the corresponding chromosome. Numeric zero is a valid measurement; blank values are missing. CSV quoting allows commas in names. BED and bedGraph inputs use 0-based half-open intervals and are converted during extraction.

GeneMaps, transcripts, and flanks

Upload GFF3, load the gene catalog, select a gene, choose a mode and feature types, then populate the app and create the plot. GFF3 must have nine tab-separated columns and gene rows with ID attributes; transcript and exon relationships use Parent. GTF and FASTA are not interchangeable with GFF3. Choose the Ensembl gff3 download for the intended assembly and release.

Gene mode selects MANE Select, Ensembl canonical, RefSeq Select, or the longest transcript as fallback. Transcript mode shows every linked mRNA/transcript on a separate row. Full gene/transcript spans are optional and off by default. Structured exons are on by default. If UTRs are present and selected, exon intervals exclude those UTR segments so the colors do not overlap. CDS is optional and occupies a separate row: an exon can contain both coding and untranslated sequence, so these are distinct biological features.

Flanks extend both sides in genomic coordinates, independent of strand. The left boundary cannot go below 1; declared sequence boundaries clip both ends. If sequence length is absent, the right boundary cannot be verified. Unequal visible padding near a chromosome boundary is expected. Gene workflows use fine fixed windows; annotations and exported coordinates remain genomic. Sequencing-depth and regional signal layers are above the structure and numeric signal layers hide their chromosome bodies. Aligned reads use the gene structure first, followed by all reads of each sample. Gene workflows stack complete sets, and the genomic axis sits below the last row. A warning explains when requested flanks are clipped.

Preparing indexed annotation and alignments

Plain GFF3 needs no index and is loaded in memory. For large annotations use sorted BGZF GFF3 plus its matching .tbi. Ordinary gzip compression is not BGZF. GeneMaps requires both compressed files; genome-wide reduction scans the complete annotation and therefore does not require an index. Sorting/indexing cannot repair a file without gene features.

# Keep GFF3 headers; exclude any embedded FASTA before sorting.
awk '/^##FASTA/{exit} /^#/{print > "headers.txt"; next} {print > "features.tsv"}' annotation.gff3
LC_ALL=C sort -k1,1 -k4,4n features.tsv > features.sorted.tsv
cat headers.txt features.sorted.tsv > annotation.sorted.gff3
bgzip -c annotation.sorted.gff3 > annotation.sorted.gff3.gz
tabix -p gff annotation.sorted.gff3.gz
samtools sort -o sample.sorted.bam sample.bam
samtools index -b sample.sorted.bam

Upload annotation.sorted.gff3.gz and annotation.sorted.gff3.gz.tbi together. Upload each BAM and matching BAM.bai. This app accepts TBI/BAI; their coordinate limit is 2^29 bases per reference sequence. See the Tabix manual and Samtools index manual.

Gene alignment and regional data

Start with the annotation and select a gene, then upload one or more sample BAM files and their indexes. BAMs represent whole samples; they need not be gene-specific. The app queries the selected genomic interval including flanks, rather than looking for a gene ID inside a BAM. Alignments must use the same reference assembly and compatible sequence identifiers as the annotation. A matching name alone cannot establish assembly compatibility.

Sequencing-depth view summarizes reads covering each base; aligned-read view displays individual read spans, including the reference span of CIGAR introns. It does not infer expression or splice isoform abundance. Gene plus data accepts BED, bedGraph and BigWig and extracts overlapping records. Click the analysis/populate button, then Create chromoMap.

Genome-wide reduction

Choose gene density, sequencing depth, or numeric regional summary; select reference regions and fixed or adaptive windows, then a summary statistic. Gene density counts gene midpoints per window. Numeric interval summaries count each overlapping input record once in each intersected window; they are not length-weighted. Depth summaries use covered bases only (zero-depth positions are omitted). Count counts covered positions, not read depth; Average is the default for sequencing depth and numeric summaries. Gene density defaults to Count. Choose line/multi-line or area/multi-area for numeric/depth displays. Median uses a bounded sample for large windows and may be approximate. These choices matter when comparing tracks. Large BAM processing runs in workers but still scans alignment data and can take substantial time. Reduction defaults use a 50 px top margin and blank y-axis labels. Each short chromosome still has one valid rounded window.

Reviewer examples

Download the synthetic pack. Compare chromosomes.csv/numeric.csv with the TSV equivalents. Upload reference.gff3 and select geneA in transcript mode to inspect txA and txA2. Select alignments.bam and alignments-second.bam with both BAIs to compare samples in depth and aligned-read views. The second sample has reads beyond the default 500-bp flank to test interval filtering. Neighboring genes in real annotations are labeled as separate context rows. Indexed GFF3 and negative-validation fixtures are included. These invented records test software, not biological conclusions.

For reduction, download the compact reduction demo: 6,000 genes, 60,000 numeric intervals per sample, and two BAM samples reduce to 300 fixed 10-kb windows. See instructions and expected results.

For larger batches, download the optional Python reducer and read its requirements, usage, and parity limits. It streams native Samtools depth and parallelizes samples. No browser-versus-native speedup is established. This is optional; browser workflows do not require it.

Install and use the optional Python reducer

An optional Python 3.9+ companion for batch processing on a workstation or HPC. The browser app remains usable without installing this tool. No browser-versus-native speedup or hundreds-of-samples benchmark is claimed. Parallel sample processing is bounded by --workers; performance depends on CPU, RAM, storage and sample size.

Requirements

Installation on a local machine

The reducer is a standalone Python file, not a pip package. There is no pip install step and no Python-library dependency. Use an isolated environment when BAM/BigWig executables are needed. These commands are installation instructions, not a claim that every OS/architecture combination has been tested.

Linux or macOS: Conda environment

  1. Install Conda/Miniforge for your OS and CPU, or use an existing Conda installation. Follow Miniforge's official installer instructions. Open a new terminal where conda --version succeeds.
  2. Download chromomap-reducer.zip from the app and extract it. In a typical Downloads folder (change the path if you downloaded elsewhere):
cd ~/Downloads
python3 -m zipfile -e chromomap-reducer.zip .
cd chromomap-reducer
conda create --name chromomap-reducer --override-channels \
  -c conda-forge -c bioconda --strict-channel-priority python=3.11 samtools=1.21
conda activate chromomap-reducer
python --version
samtools --version
python chromomap_reduce.py --help

If python3 is unavailable for extraction, use your file manager's Extract action; Python becomes available after environment creation. The environment and the extracted folder share a name but are separate: activating the environment does not change your working directory. Run the script from its extracted folder, or supply its full path. Use python after activation so the environment's interpreter is used.

For BigWig only, add the optional native converter:

conda install --name chromomap-reducer --override-channels \
  -c conda-forge -c bioconda --strict-channel-priority ucsc-bigwigtowig
command -v bigWigToWig

Package availability can depend on architecture. If the converter cannot be installed, use a supported Linux environment or convert BigWig to a supported numeric format with your existing validated workflow. Do not infer BigWig parity from the BAM tests. See Bioconda installation guidance.

Existing Python/Samtools installation

For gene density and numeric text files, Python 3.9+ alone is sufficient: python3 /path/to/chromomap_reduce.py --help. For BAMs, samtools --version must succeed in that same terminal. This installation route was used for the local tests (Python 3.9.7, native Samtools 1.23.1 on macOS); browser Samtools 1.21 was also tested for index validation/depth. Conda setup itself was not executed as part of those tests.

Windows

Use WSL2 with a Linux distribution such as Ubuntu and run the Linux commands inside that shell; see Microsoft's WSL installation instructions. Copy the ZIP and input data into a directory accessible from WSL and adjust the paths. A native Windows installation and WSL execution have not been validated here.

Quick installation check using the supplied data

Download reduction-demo.zip from the app, extract it into a separate demo folder, and run this from the reducer folder in the activated environment:

python -m zipfile -e /path/to/reduction-demo.zip demo
python chromomap_reduce.py --reference demo/reduction-reference.gff3 \
  --mode gene-density --window-size 10000 --output demo-density

Expect 300 output windows and 6,000 counted genes, with per-window values matching demo/reduction-expected.json. Inspect the results and manifest before using real data. Choose a new output directory on each run; existing outputs are protected.

HPC installation and execution

Use your cluster's documented Conda/module setup; module names and policies vary. Create the environment once on a permitted setup/login node (not inside every batch job), or ask the administrator for Python and Samtools modules. Inputs, the environment and output paths must be accessible on the compute node. Network access is not needed during reduction after dependencies and input files are in place.

The download includes example.slurm, a single-node Slurm template. Edit all /absolute/path/... placeholders, resource requests and account/partition settings for your cluster, then submit with sbatch example.slurm. Its 4 CPUs, 16 GB and 4-hour limits are examples, not measured requirements. --workers controls sample processes on one node; this tool is not a distributed/multi-node program. For other schedulers, launch the same Python command in the allocated job and set --workers no higher than the CPUs allocated. Start with a small batch: disk bandwidth and RAM can limit useful concurrency. Log paths and sample processing times help tune it.

Examples

python chromomap_reduce.py --reference reduction-reference.gff3 \
  --mode gene-density --window-size 10000 --output density

python chromomap_reduce.py --reference reduction-reference.gff3 \
  --mode numeric-regions --inputs reduction-sample-1.bedgraph reduction-sample-2.bedgraph \
--window-size 10000 --summary avg --workers 2 --output numeric

python chromomap_reduce.py --reference annotation.gff3.gz \
  --mode bam-depth --input-list samples.txt --window-size 100000 \
--summary avg --workers 8 --output depth

samples.txt has one BAM path per line. Relative paths resolve against the list's folder. Blank lines and lines beginning with # are ignored. Indexes sit beside BAMs. Start with a few workers; hundreds of simultaneous jobs can saturate storage or RAM. An existing output directory is rejected so previous results are preserved.

Output and import

Choose Numeric in the app, fixed resolution using window_size from the manifest, aggregation None, and multi-line or multi-area. Add sample legend labels in manifest order. Use smaller batches or subsets when hundreds of curves would be unreadable.

Summary semantics and parity

Gene density counts each gene's midpoint once. Numeric intervals contribute one record to every intersected window, without weighting by interval length. Tables use positive 1-based inclusive coordinates; BED/bedGraph are 0-based half-open. Headered numeric files need chromosome (ch_name/chrom/chromosome/seqid), start (ch_start/start/position/pos), value (data/value/score) and optional end (ch_end/end). Browser and CLI use the same aliases and chr-prefix reference aliases.

BAM processing streams samtools depth, i.e. depth at each nucleotide using Samtools' default read filters. Average is the mean over covered positions. Zero-depth positions are omitted, matching the browser; this is not a whole-window mean including uncovered bases. Count counts covered nucleotide positions, not reads or depth. Sum adds per-base depths. Average is the default for numeric/depth; count is the default for gene density. The tool does not output a raw per-base table unless window size is 1.

--window-mode adaptive --window-factor 1 follows the browser's shared grid using longest sequence length / (100 × factor), with a minimum 1-bp step. The grid origin is the minimum reference start. All samples use that same grid. Supported statistics: count, sum, avg, min, max, median. Median uses the browser's deterministic bounded 2048-record reservoir, so larger-window medians are approximate.

Automated parity tests compare GFF3, numeric tables and native BAM depth summaries against the browser reducers. BigWig uses the same converter family and WIG parsing semantics but is not covered by a BigWig parity fixture yet. Ordering and floating-point formatting can differ; values are compared numerically. CPU-intensive Python reduction is not automatically faster than C++/WASM; native Samtools and multiple sample processes provide a batch execution path, not a demonstrated speed guarantee.

This is a companion download, not a separately validated NAR stand-alone application. No cross-platform or container execution certification is claimed. Retain the project's CC BY-NC 4.0 software license and attribution.

Optional experimental AI assistant and privacy

The assistant is experimental and optional. It can inspect loaded data, recommend plots, apply settings from defaults, create a plot, and find settings. Review its results. Structured mode needs no model; optional WebLLM inference runs locally after downloading model assets. Uploaded genomic data and prompts are not sent for inference. Browser projects use IndexedDB, preferences use local storage, and recent chat uses session storage. See Data & Privacy Policy in the app.
